The mix of sci-fi, alien, alternate history, military, political, and apocalyptic intrigue let the plot run all over the place. Playing off eroge tropes took an extremely tired theme and used it to execute a really ridiculous genre shift well. I thought the PTSD arc in particular was heartbreaking and intense, but ultimately very satisfying in the way they moved forward, and the part where Yuuko watches the team leave for the last time, a portrait of Marimo in her hands, and says 'Can you see them? Marimo, your children are leaving was about as powerful of an emotional moment as I've ever read.

I loved how the protagonist developed from an unlikable punk at the beginning of the series to an actually good character by the end how he made so many mistakes, but learned from them and grew. I don't think it's the best VN of all time, though I did really enjoy it overall. I also really hated the first scene you mentioned, which I've heard less criticism for. I think the latter scene is all but universally thought to be the worst moment in the whole franchise, so you're not alone there.
